You can run the NS-2 outside a loop, just as you would with your pedal board.

Should I be looking for a problem in the FX loop level switch on the JMP-1? Since I would have thought flicking it would have at least done something?

It turns out I was only running half the Behringer since I don't have any XLR Y to TRS cables to run into the the stereo sockets of loop 9.
So I jerry rigged it to get both side of the Behringer running using 1/4 instrument cable.
I have now used loop 9 for LH and loop 10 for RH so both loops...

I tried that just to see what would happen last night. It didn't solve the problem, perhaps the Harmonist just struggles with active guitars.
I have the buffer in Loop 3 since I also have a dynamic filter (auto wah) in loop 2. So I will leave the buffer where it is for good practice.
