It could always be a checkbox option on the global menu so that people have a choice. Leave it off by default, and detail the change in when preset selection takes place in the help popup. All together that should minimize issues/confusion.

Instead of using CC's to trigger the footswitches on the HX Stomp, try assigning CC's to the bypass command of each FX block itself, then use the CC toggle command in the PBC to control the bypass state. This is what I do, and I've never had any issues. Hope that makes sense!
