I have a couple pedals that have tuners on them, an h9 and a polytune for polyphonic tuning. I have the pbc set to put the h9 into tuner mode and enable that loop when I press the tuner function on the pbc, I also have output b routed to the polyphonic tuner under that same IA but tuner mode deactivates all outputs. Is there a way to have the signal go to these tuners also at the same time?

Switching in the tuner will always disable the audio output - it physically disconnects the signal from the normal audio path and connects it to the tuner circuit instead. You can set up the Mute button to enable the H9 and polyphonic tuner, but not the PBC tuner at the same time.
