Using two amps

I wanted to use two amps with PBC, but wanted the Amp #1 (clean) to only get an isolated, phase invertable signal with no pedals (only guitar). I assume I need to use an A/B-Y pedal before the PBC?

Yes, if the amp needs to have isolation and phase inversion, but not have any effects, then you'd need a separate Y-Not to get the job done. The only other way to do it is to have no effects in loops 7-10, which is probably not desirable.
