I'm thinking of getting a HX Stomp to replace my BOSS MD-500 with and I can't figure out the best way to run it in the PBC10. I am currently running the MD-500 in pre/post by using the out 1-4 and in 5-6 connections for pre and then have loop 10 for post. Does anyone know if I connect the loop of the Stomp to out 1-4 and in 5-6 if it will work the same way? Will all the effects in loops 1-4 essentially be in the loop of the Stomp? I just can't wrap my head around this one for some reason.

You can connect it to the PBC using the 4 cable method described in the HX Stomp manual. Then, in all of your HX Stomp presets, you're going to need to add the FX Loop block. Any effects that come before before the FX Loop block will be in the pre section, and any effects that come after the FX loop block will be in the post section.
