If I were to have loops 5 and 6 stereo, and the previous loops mono, and loops 5 and 6 were bypassed, would the output jack output the mono signal to both left and right channels (split mono)?

Yes, as long as the output is also set to be stereo.
 
Maybe I could also ask - if I (1) set the output to mono and (2) run loops 5 and 6 in stereo and (3) use a TRS connector at the output jack, will the MEG X mix the stereo signal down to eg dual mono?

Sorry, no, it'll only send the left side signal to the tip of the jack when set to mono.
