Control Whammy pedal via Kemper MIDI thru?

If I were controlling my Kemper via the GT's MIDI Out (XLR) and interface box, I understand both the Kemper's MIDI In and Out would be in use. Would it be possible for me to then control a Gen 5 Digitech Whammy pedal using the Kemper's MIDI Thru jack?

Yes, doing that should be no problem at all. Just make sure the Whammy is set to a different MIDI channel than the Kemper.
